I own both a 1993 SE and a 2001 GT. Both cars leaked water when it rained or car wash, pretty much everytime it could be exposed to water. I finally said enough was enough (sucking up nearly 1/2 a gallon of water saturated in both floor carpets).
I removed the cowl from the 1993 and removed the damper that opens and closes when the "max" level is pressed on thermostat controls. I found that at the bottom of the box it was rusted. I took some silicon and ran a bead around the opening and installed the box (vacuum powered damper) low and behold no more water.
On the 2001 I removed the cowl and the opening where the blower motor is i suspected was leaking water. I got some weather stripping (foam with sticky backing) and ran it around the edge of the blower motor opening, reinstalled the cowl and again no more water on passenger floor
I hope this helps others, it was a lot of frustration to solve this water leak.
