Can I do a coolant system flush even though my interior HVAC system is not working?

Depends on if the heater core is the problem in the HVAC system. Is the blower motor just not working? then yes you can. But if the heater core is leaking or plugged i would fix that first.

no, its just the motor, the component on the computer board is giving out

Your resistor pack? thats and easy fix. Make sure thats what it is though. I'll help you with it because i just replaced mine.
First check the relay and replace it with a known good one and check the fuses if that works your good to go if not turn the KOEO and put the blower to and Inoperative speed like LO 1 and then using your DMM check terminal A on the harness (disconnected from resistor pack) To make sure it is getting B+ volatage. If it is replace the resistor pack its about 16-$22. If your not getting volatage then you have a wiring issure.
The resistor pack is under the passanger side dash. I belive the bolts are equvilant to 7/32

well I'm thinking its the problem, the fan comes on whenever it feels like it for a minute or so and then shut off, when it is on, levels 1 and 2 don't work, so it leads me to believe that the resitor pack is the problem
