I just installed new stock rear Monsoon speakers, but there is less amount of bass now. Any ideas?

Each speaker is driven by two amps (the two amps are in one unit) one to drive the tweeter, and one to drive the woofer. I'm not really familiar with the connectors, but make sure you have them connected to the correct terminals on the speakers. If you mix them up, you'd be driving the tweeter with low frequencies and the woofer with high frequencies...that's a bad thing!
Also, a lot of speakers need a break in period. If it's only a slight difference in bass levels, give them time and they will play better. Go easy on them for a few days, then you can crank them.
But double check the two connectors. :)

As far as I know, there is only one plug for each speaker.

I hate to ask this question, but why would you do this? Really, if you had to buy new speakers I would have said to ditch the Monsoon stuff altogether. Unless you're planning on selling the car or something and want it to stay as stock?
As for the lack of bass, if everything is connected alright and none of your sound settings have changed or anything, I'd say it sounds like a break-in issue as well.

Here's a link to the wiring for a 2001+ monsoon rear speaker amp. It shows the two sperately amplified speakers. :)

I already bought the speakers and they are installed. I am not a fan of blasting my music to make myself deaf and adding weight to my car. So that's why I am staying with Monsoon.
