Take the stuff out, put water in it and look to see if it leaks out somewhere. If it doesn't leak out, get it out with like towels or a shop vac. If you want to prevent further rust, clean that stuff off and apply like MasterSeries (http://www.masterseriesct.com/wst_page7.html) or Rust Bullet (http://www.rustbullet.com/) or Zero Rust (http://www.zerorust.com/). But obviously those won't fix any holes that you have.

Have GM fix it, this sounds like it's covered in the "Rust Through" portion of the warrenty which is 6 years and something Miles. It's technically a defect in workmanship. At least bring it to the dealer's attention and the district manager's attention they might fix it to quiet you from causing a ruckus. GM needs good PR right now and they are willing to keep the bad PR down if you nudge them the right way.

I had a problem like that one time with my 95. Apparently someone had removed the back window at one point in time and put the seal in wrong. Every time it rained I would have to go out there and get all the water out and dry it the best I could. Finally i gave up and had the seal replaced.

Water leaks are VERY common in GA's.

Mine leaks thru the weatherstrip, where it wraps over the left taillight assembly.
The WS is split, and when driving thru heavy rain, the drainage is 'blown' into the trunk.
As to 'draining' a trunk, and passenger footwells:
These recesses in the body are manufactured with removable rubber or metal plugs especially for draining.
Look underneath, right at the low spots; it's very easy to spot the drains.
In the GA's case, you need to use a utility knife to cut away the gooey black rubbery tar layer, then pop-out the plug.
Good luck.
