I picked up a 97 automatic GA GT today with a blown engine.
I have on hand a manual GA GT with a good engine. Are there
any hidden problems making this swap?

Sounds like that same engine so no problems there are you talking about swapping the transmission as well or something?

I neglected to state the donor is a '96.

How much work is required to swap in the manual trans too?

engine is the same if you have the full donor car for the 5 speed its not bad but minimal welding is required

Both cars are 2.4's right? If 97 with the blown engine is a 3100 V6, it would be a huge pain.

Any good threads on pulling the engine(s)?

mechanically the swap is just pull out your old stuff, and replace with everything from the donor car.

The only thing that might make me go hmmmm is the PCM between the 1996 and 1997+...... There are differences as 1996 is a lil quirky being first year for the 2.4L and the first true year w/ OBD2. So pinouts on the PCMs could be different.

Easy solution is to swap the wiring and PCM over from the donor car into yours, OR get a calibration from the dealership flashed into the PCM, or get HPTuners and find a .BIN file for a 1997-1998 2.4L manual car on their tune repository and flash that into your PCM.
